So I was trying out the pasture breeding, and it does not quite make sense, if I clicked breed pasture now, or whatever the button is under the "it will cost 2500 haji's", does that mean that the foals who appeared are ready to remove from pasture now? or should I leave the foals there until the end of the season?

If you want to keep them then you need to remove them before the end of the season.

I shall rephrase my question, since I failed to ask the right one, will my foals gain skill if I leave them in the pasture until later in the season, or do I need to let my mares stay in the pasture until the end of the season for the foals to earn extra skill points?

The foals gain nothing from sitting in the pasture. The mares gain a breeding bonus for time spent in the pasture before you breed them, up to 30 days I think and this bonus resets every time they are bred or every time they are removed from the pasture. The breeding bonus only applies to the foals born after the bonus is accumulated, so leaving mares in the pasture will not affect foals already born...
