First I go by breeding ability. I try to match as evenly as I can on that for the best chance at intact foals. Yellow to C, Red to B, etc.
Second I go by potential of lethal genes. I try not to do any unnecessarily risky crosses.
Third, by color/special genes. I try to pair mares to the stallion that will give the best chance at producing the color/pattern I want. For example, I have some red based A+ and At mares, I usually try to breed to hom E boys to get the agouti to show in foals.
